Currently working on my first brake job ever. Its a 2023 4Runner 40th Anniversary model. I am doing the front brakes, upgrading to some powerstop rotors and brake pads. I'm trying to troubleshoot the noise I heard. When I hit the brake, it sounds like a hard clunking sound. It only happens when I fully brake I haven't gone more than 10 feet. Pulled back in and took it apart. Added photos and explanation for each photo.

Obviously from the first photo I'm assuming this is my issue, it doesn't sit flush without the caliper on, but I added everything to avoid coming back.

Attached an angle with the pads just to show how they are installed.

Should I recompress the pads as shown in the third photo?

In the fourth photo you can see black indents around some of the lug nut screws, thats from the back of the wheel, not sure if that is also normal.

The fifth and sixth photo is to show i didn't clean it very well and had brushed it a lot better, would this have a lasting affect on why its not sitting well?

Last photo is to show she is sick of my shit and just wants to sleep.

Also, to clarify further I did both sides and only the driver side is making sound and had issues with the rotor not sitting flush. Thanks yall for your help let me know!!
