I believe in old cannon the clones all knew about order 66 from the beginning and were just hiding it or maybe they thought it was an order but one they probably wouldn't need to do, but they all knew Palpatine was lord Sideous because when he called them and used his scary evil voice with a big hood on, they all knew who he was.

So now my question is, why do the clone wars clones call him lord Sideous? They have a chip in their head that makes them follow the order sure, but why don't they call him chancellor or sir or something? How do they all know he is a sith lord?

Imagine you’re Sidious, at the beginning of the Clone Wars. Assume there are no magical inhibitor chips in head of clones, and soldiers are only genetically pre-conditioned and mentally trained to follow orders. How would organise the downfall of the Jedi? Even though you can issue Order 66, it’s not a fact that most of the clones will follow it on a snap of a finger since they’ve grown closer to their Jedi throughout the war. How would you deal with Jedi with no clones around? Maybe you would try to displace the order gradually, by prolonging the war over a decade, making the Order get consumed by the war effort. Let see how would you organise their downfall.
