Our dear puss-rabbit from the outer space, aka Kiubey, stated that souls (at least the human ones) are mostly a bio-product of our neurons, a cluster of energy that disapears as soon as our own body dies... but the very action of him putting the girls' souls inside of a gemstone, refutes his words.

Souls can be separated from the body, because they have an inherent spiritual nature, and so trascendental too.

We got a few evidences from the own anime and mangas:

1- Madoka becoming into a goddess, an spiritual entity.

2- The afterlife limbo, that looks like Mami's house, where the Holy Quintet go when they die.

3- Madoka remembering Homura and her "past lives" events, while dreaming in episode 1.

Hence: Kiubey knows this truth and lied to the girls or he is just a big ignorant of human's nature, althought he has being studing humanity for centuries.
