Kyoto to Narita best route and how much time to allow

Our check out of Kyoto is at 10AM and our flight home from Narita is 6PM. I'd like to get to Narita about 3PM just to be safe. Is Kyoto to Shinagawa to the Narita Express the best route? I've heard we should avoid Tokyo station if possible on the way back. Also, it looks like the Shinkansen from Kyoto to Shinagawa is about 2 hours so I feel like an 11AM train out of Kyoto should work but I'm sure I am not considering something if you all have suggestions. Thanks!

Tokyo to Odawara train with Hakone Free Pass

I would like to book the train ahead (we won't go to Hakone until May 31). I see the Hakone Free pass can be purchased with an Odakyu Romancecar (I think Tokyo station departure). When I try to buy that using the EMot web app via phone, I am not being asked to choose a seat. I understand that I have to buy each ticket from it's own device, which is fine, but how do I know my family will be seated together? I have gone through the steps to the point of "Complete Purchase" but I have not been asked to choose a seat. Does that happen after the seat is purchased on the app?

Alternative to this, I could just go Green Car on Shiinkansen where I see I can choose my seats prior to purchase so maybe that is the simplest option?

Our AirBnB is near Sumida Park. I am checking Google Maps and it suggest the Skyliner to Aoto to Oshiage Line to Asakusa Line to Asakusa Station. Are all of these one ticket or would it be a Skyliner plus subway ticket? I've looked on the Skyliner website and it says they have a Skyline plus Tokyo Subway ticket but not sure which of these is subway vs. train along this route. We wanted to do the Limousine Bus but it drops off pretty far away from our place (drops at Asakusa View Hotel). Thanks for any suggestions.

I also tried the Japan Travel app which suggests the same route but again I'm unclear on if I need to purchase multiple tickets for the different lines.

We will be in Kyoto next month and have booked the Hozugawa Boat Ride. I was also wanting to book the Sagano Romantic train. We will be coming from Kyoto and the boat ride is early morning. Can we take a train from Kyoto to Kameoka station, take the boat ride the Arishiyama, then take the train back to Kameoka and then onward back to Kyoto? I ask because several itineraries I've read all have folks arriving in Arishiyama from Kyoto, taking the train to the boat dock at Kameoka, riding the boat downriver and then train back to Kyoto. Just want to make sure I am nto doing something backwards that can't happen (I know the boat can ONLY go from Kameoka to Arashiyama). Thanks for any help.
