Question about MIDI region layering

I’m a lifelong Digital Performer user, learning Logic. I’m just finishing up my first completed Logic project, but ran into some odd behaviors, one of which involves MIDI regions.

I had a completed MIDI track for the song but decided to make some arrangement changes. I set a punch location, set MiDI record to replace what was there, and played in some new chords. All seemed good. I rinsed and repeated until the new arrangement was done.

The new punches showed up in their own MIDI regions. I find this annoying and there is probably some way to avoid this, but everything was there that needed to be there, so fine.

Except that when I listened back, the very first chord of each region would not sound. I had to manually shift the notes away from the region boundary bit by bit until they finally sounded, and now the chords were hitting late. The delay was very noticeable. And the notes had been completely recorded in the new region before I started shifting them. Very annoying.

To work around it, I bounced the MIDI track to audio and edited the audio to get the chords back where they should have been.

Did I need to merge the new regions into the old one, and would that have prevented the problem? Or was there some other setting for MIDI punching that I missed (like a pre roll time or something?)
