Going to Japan for the second time, need some internal tips!

So last year I spent 25 days in Japan with my wife and we had an absolute blast, it was, if not the best, one of the best trips we ever took. We've been to Tokyo, Kyoto, Nara, Hiroshima and Osaka, we were there during the Sakura season, and the golden week, so we really did experience some out of the ordinary stuff.

We're going again in October, we'll arrive in Tokyo on the 11th and leave on the 1st of november. I believe we covered the "touristy"part quite well, There are places we'll definitely go again, but this time we wanna try places off the tourist routes. In the greater Tokyo area, even though we were walking almost 30kms daily I have the impression we barely scratched the surface, we've been to Yokohama one day and to Machida as well (for the Snoopy Museum), so we're open for other day trips inside Tokyo and vicinities. In Kyoto I guess we covered the main shrines and temples, except fot the Bamboo forest, but my wife wants to go back there, so we're going (😇). I loved Hiroshima, and I believe the city was well covered, is Nagasaki worth the visit? I love WWII stories so for me it makes sense going there if there's someting to do. And finally Osaka I'm gonna need more tips, last year I had a shingles (🤦‍♂️) episode and "lost" two very useful days and ended up not going to the Castle or the Namba shrine and any temple for that matter.

What other cities are worth going, either for a day trip or a 2 or 3 day stay? For context, we don't mind the city walking at all, we're museum buffs (love a good museum) and we're drawn to side street markets, you know, stuff the locals do.
