Here's an update in case anybody was interested in the question of tile square size vs base size. - TLDR: I'm sticking with the normal size.

I double checked and found that most of my fantasy minis were actually on 25mm or 28mm bases, and so I printed a tile at normal size for reference

Goblin - 25mm
Barbarian - 28mm
Chaos Warrior - 32mm
Orc Brute - 40mm
Stone Troll- 50mm

32mm bases aren't going to be a problem at all, and the roleplay book already talks about what to do with larger based minis, (which are mostly at higher levels anyway) .
With that in mind I'm just going to stick to the original size for the board tiles

I'm looking to print myself a full set of dungeon tiles for WHQ 95, but most of the minis I have are on 32mm bases, not 25mm.

The original Warhammer minis needed to stand rank and file on 1 inch square bases and so were designed not to overhang that square - There just isn't enough room on a 1 inch grid to fit modern minis close together, even if I did put them all on 25mm bases.

The newer WHQ games like Silver Tower and Cursed City used 1.5 inch squares to accommodate the larger bases and dynamic poses of newer models.

Has anybody else printed the original WHQ board tiles scaled up an extra 50% and how did it go for you?
