So I'm playing Spyro - Year of the Dragon (USA) (Rev 1) in Duckstation, had no cheats or hacks enabled, I didn't get Zoe telling me I was running a pirated copy at the beginning of the game, or get any other indication that the game had triggered the anti-piracy measures. That is until I finished Seashell Shore as the final level in Sunrise Springs. I had 100%'d every other level at this point, including the speed way, with the exception of Molten Crater.

I knew something was wrong once I exited Seashell Shore because I wasn't warped to the hot air balloon. I went over there to the balloon and Sheila was missing. Even though I'd played through, and 100%'d, her level before doing any other level. I check the Atlas and her final egg was missing.

Nothing else was missing in any other level, no gems or eggs at all. I go over to her level and Moneybags is standing out there acting like I'd never freed her and asked me for gems again. Even though I could enter and exit the level freely still. I didn't pay him again, and just quickly went through the level and got the final egg. Moneybags is still just standing around outside the portal. I did actually try paying him gems again just to see what would happen and all that happened was it took my gems and when I try to talk to him again he has no dialogue and the dialogue box just shows "..."

Now I'm in Midday Gardens and the last 16 gems didn't spawn.

I'm reluctant to even keep playing the game if it's going to continue being broken like this.

Could anyone tell me what I've done wrong here? I was under the impression that you had to go out of your way to try to trigger the anti-piracy measures in this game. Is it because I've used savestates? I didn't have any cheats on or anything.

I've played through this game before on my PSP without any issues in the past. I've never ran into any problems like this before.
