- End the city loop trains changing direction. Burnley loop should be running clockwise all day (since Frankston loop runs anti-clockwise all day, the only two loops that run via Richmond), which would give say a tram 11 resident who works at Richmond an opportunity to get a tram to Parliament than a direct train to work. And have the Northern loop run anti-clockwise all day which would mean two loops run clockwise and two loops run anti-clockwise. Northern loop passengers then have direct access to Southern Cross and Flinders St all day, and can simply change at Southern Cross to the platform 9/10 island for Flagstaff or Melbourne Central. This will also give Clifton Hill loop passengers an option to get a quicker train to Parliament by swapping at Flinders St, or a Clifton Hill group passenger an opportunity to catch their train if they miss it by a minute by getting a train to Parliament. Having loop trains run in the same direction all day every day makes the trains a lot easier to use, especially for visitors to Melbourne.

- Have the Werribee/Williamstown/Laverton lines through-running with Sandringham as soon as possible, to enable Footscray and North Melbourne stations to have a direct connection to Richmond and South Yarra again. If they could still throughrun with Frankston before the big switch, there's no reason why they couldn't be through-running with Sandringham now.

- Have a Northern exit/entry at North Melbourne station to make interchanging between North Melbourne and Arden simpler.

- Have all Seymour/Shepparton bound V-Line trains stop at North Melbourne so Metro Tunnel line users can walk from North Melbourne to Arden to get that V-Line train without double swapping trains and vice-versa.

- Build a platform 0 at Sunshine for the standard gauge trains. This allows Albury/Sydney trains to swap for a Metro Tunnel line train without double swapping and vice-versa.

- Don't have trains running express through Tottenham at peak hour.

- Have the MCG/AAMI Park gates at Richmond Station open 24/7, and not just on event days. This gives an easier interchange from Burnley group trains to Clifton Hill group trains and vice-versa, without having to double swap trains or go around the full loop.

- Have the secondary Metro Tunnel/Frankston line interchange station at Hawksburn instead of Malvern. While that won't completely fix the stupidity of not having a South Yarra interchange, it will allow Metro Tunnel line users an opportunity to get a direct train to Hawksburn (without having to stop at Malvern, Armadale and Toorak), and potentially walk to their South Yarra destination from there, or if they are Richmond bound only need to stop at South Yarra and be on the crowded Frankston line train for four minutes. This will make it easier for Armadale and Toorak station residents to go to Richmond if they just want a train to go to the footy or swap at Hawksburn without going backwards for the Metro Tunnel itself. A Metro Tunnel line user on a city bound train out from Dandenong can simply change at Caulfield for Malvern, Armadale and Toorak, and change at Hawksburn for South Yarra, Richmond and Parliament. This creates a natural separate interchange.

- For bus connections at train stations, if they are displaying what time the next bus of a certain route will depart, it should ALWAYS display what bus platform that bus route will be departing from instead of making passengers guess where their bus is.

- All trains on the Burnley group should stop at Burnley for an interchange option.

- EDIT: Left out one of the most obvious one. If the trains are running at a train station and they have a toilet, it should ALWAYS be open for use.

- During night network, Southern Cross, and all the Metro Tunnel and City Loop train services should be open for use. Especially Parkville.
