I installed Ubuntu alongside Windows 2 days ago, and sometimes all the folders stay fine, and sometimes they all get their link removed on their own, sometimes it happens to some folders, once it happened to all the folders except Home folder. This issue sometimes occurs when I'm using Ubuntu, and sometimes it happens after I reboot into Ubuntu, and all the folders appears on my desktop.
I want to mention that I didn't move any of the windows folders/files directly to Ubuntu except for some pdf files, not even my programming projects.
