Pacific Surfliner - Metrolink code share

Today I was very disappointed to learn that the Metrolink codeshare program can seemingly be suspended without notice. On my train from Ventura to LA this evening (the last train of the night), the conductor announced they'd be accepting Amtrak tickets only - no Metrolink tickets, despite this being a codeshare train. Several customers had Metrolink tickets of course. They were all made to purchase Amtrak tickets.

It doesn't make any sense that the codeshare program can seemingly be suspended on short notice without so much as a service alert. All these people would have been left behind for the last train of the night if they couldn't buy an Amtrak ticket. What am I missing here?

By my count there are at least 86 transit fare cards in the US. Buying every card you can get delivered by mail would cost $316.38.
