Pretty much all my favorite shounen series are made by women, so the only difficulty was narrowing it down. I ended up picking both shounen/seinen and shoujo with a male protagonist.

Shoujo with a male protagonist: Behind the Scenes!!, Dictatorial Grimoire, Don't Call It Mystery, Embalmer, God Child, Mermaid Boys, NG Life, No. 6, Pet Shop of Horrors, Play it Cool Guys, Train * Train and Wake Up, Sleeping Beauty
