Passing through Korea for 1 day but moving to Japan so carrying more than 3 months of medication - what should I do?

So I feel like I've kind of messed this up. I booked a flight to Korea from the UK with the intention of taking ferry to Fukuoka. I'm moving to Japan for 1/2 years. I'm in the process of preparing my medication import form for Japan, which allows you to take more than the limit (which is about 2 months) if you have the form. I only have 1 prescription medication, the rest is supplements and OTC medication.
Issue is that I'm passing through Korea which has different import rules. I thought if I take a flight, I'd be able to get past this but either way I will need to pass through customs where my luggage will be searched. From my research, I understand that the limit for medication for Korea is 3 months supply or 6 bottles in total (or 6 bottles of each medication?) with no way to get around it.
Has anyone else been in this situation? What should I do? I will carrying my prescription, Japanese visa, doctor's letter and my Japanese import form and my onward journey via ferry...will that help? Thank you
