[Loved trope] The aliens are straight up incomprehensible
Galactus - Marvel comics - Galactus goes around eating planets to sustain energy. His technology and intelligence are far beyond that of a normal human. When he first appears he doesn't even acknowledge human beings, we are like ants to him.
The wormhole beings (Prophets) - Star Trek DS9 - Outside of Bajor a wormhole leads to a completely different part of the galaxy. Inside there are sentient beings worshiped by the Bajorans as Gods. Time does not work linearly to the Prophets. Sometimes they leave gifts to Bajor. It is stated that they love Bajor and it's people but beyond that their motivations and origins are unknown
The ocean - Solaris - The living sea covers the vast majority of the surface in Solaris in both the movie and book. It creates "Guests" (replicas of human beings who don't know they are replicas) for people aboard the space station studying it. Sometimes it will create weird structures on its surface. The oceans motivations are completly unknown to the people studying it
