Geometry woes

Don’t skip geometry folks! Made a custom piece to fit this section and the much considerably wider piece looks to weird to me. Is there a trick I’m missing here? Should the mitered boards be a different degree, etc.? The angle currently is 45 degrees

How long has this been going on for?

I haven’t been knee deep in lumber consistently to be aware if this is a weird, rare feature, but this particular project has had these dowel pieces in the sides of various dimensional lumber on a number of boards. I finally dialed in this board to fasten down and then noticed this little troll.

I’ve planed down the most egregious spots on some joists but I’m still getting a 1/8 - 1/16” gap between the board and joist. I feel like this is pretty negligible but was just curious if any gap at all is bad long term. I do think despite my best effort, I’ll never get full contact across all joists.
