For me, it's the flaws in the prisoner of Azkaban. When leaving the shrieking shack why didn't they perform Petrificus Totalus on Wormtail so he doesn't escape? Why couldn't they use Veritaseum on Sirius, Lupin and the 3 students to verify the Wormtail story?!
