Just had my garage floor epoxied. The gentleman I hired made sure to scrape up in sand the floor before he applied any of the epoxy in the flakes. The garage floor looks good but my concern is he told me that he would come back two days later to apply some type of special topcoat to secure the flakes.

I may not know much about the topic, but I would assume that you would apply the topcoat within 4 to 12 hours so that way it would chemically bond. Not sure if it is because of the specific type of topcoat he is putting or what the reason could be for him waiting so long.
